A clicking HDD usually indicates that it is starting to fail.

It may be that the area where certain programs are stored may have a problem

I suggest that you backup your data while you are still able and then check online if there is a diagnostic program available from the HDD manufacturer which will hopefully allow you to know the extent of the problem"
