How to make transparent fade for underneath color (ie. underneath layer) in Photoshop?

How to make transparent fade for underneath color (ie. underneath layer) in Photoshop? I want to make a transparent fade for the underneath color so that it could be possible to change the color dynamically (through JS) without losing the effect of the fading. How would I go about doing that in Photoshop?
